The 34-year-old Lyon took four wickets as Sri Lanka were bundled out for 113 in the second innings leaving Australia with the task of scoring just five runs for victory. The visitors completed the formality in only the fourth ball of the first over.
A total of 13 wickets fell on day one as Australia, led by Lyon's five-for, bowled Sri Lanka out for 212 in their first innings before reaching 98/3 at stumps and trailing by 114 runs.
Since 2017, Australia have not been able to win any of the three Border Gavaskar trophy series. Their most recent defeat came in the series that took place in 2020/2021, a 2-1 defeat by India in the land down under.
Stokes has not played cricket at any level since July of this year, first owing to a finger injury, then due to mental health issues, and has been left out of England's 17-man Ashes squad.
Lyon has played 91 Tests since making his debut against Sri Lanka in 2011, a game in which he claimed the wicket of Kumar Sangakkara in his first-ever Test delivery.
The match was full of drama where both the teams had to go through the roller coaster ride but it was umpire Joel Wilson's verdict towards the end of the match that decided its fate.
On day two of the second Test match of Ashes, Lyon ended with the figures of 3 for 68. With this, the bowler equalled Dennis Lillee's record of 355 Test wickets with only Glenn McGrath (563) and Shane Warne (708) ahead of him.
