He is also accused of attempted murder over the injuries of 34 people, and possessing knives on the street without legitimate reasons, in violation of Japan's strict laws on weapons.
The attack shook a country still reeling from a stabbing rampage in a Tokyo suburb just weeks ago.
"The blaze in the city of Kyoto appeared to have been started deliberately, but there was no immediate information on a possible motive", police said.
