The undersea quake struck at a depth of some 61 kilometres (38 miles), about 280 kilometres southwest of the city of Tual in the archipelago's Maluku province.
Puerto Rico Governor Wanda Vazquez declared a state of emergency after Tuesday's quake, which forced an automatic shutdown of the power grid.
The quake logged four in some parts of Chiba Prefecture on the Japanese seismic intensity scale which peaks at 7.
There were no reports of injuries or damage to property as a result of the quake.
